I had this same issue on a few vanilla Intrex PC's running Debian 
(stable).  In our case, the problem ended up being in the keyboard 
controller (which is used to restart the system).  The fix: we appended 
"i8042.reset" to our kernel command line in /boot/grub/menu.lst.
