If you have an interface defined in /etc/network/interfaces, then
NetworkManager is supposed to leave it alone.  Otherwise, it
will try to manage it for you.  I have even seen that NM will detect
changes to the /etc/network/interfaces file, adding or dropping
an interface to the list that it manages.

Not sure if that helps or hurts...
