Could it be failed Ethernet Auto Negotiation?
Many years ago I had problems with Cisco switches connecting to Sun equipment.  Upon first boot everything was fine.  After a while auto negotiation happened and they decided on different speeds.  Weird things happened.
Could that be happening here?
